You should be able to make the schedule work northbound taking the 5:36am Pacific Surfliner from San Diego and transferring to the 9:51am Coast Starlight in Los Angeles. Southbound, connections cannot be guaranteed anymore because the final Pacific Surfliner of the night leaves LA within an hour of when the Coast Starlight arrives.
